So I just adjusted my valves because cylinder 2 was missing, running cooler than cylinder 1. My guess is it's only firing 60-70%. When I bought the bike the tank was gunky and rusty. Its been cleaned and sealed but I'm thinking it's carb rebuild time. Both cylinders fire strong at open choke, but #2 starts puttering out as I close it. Carbs? Anything else first? (new plugs, good spark)

Yep,your weak cylinder is not getting enough fuel.A couple of carb kits and a good cleaning & you'll be good to go.

Thank you for the quick reply. Can someone steer me in the right direction for a recommended kit? Should I buy new jets at the same time or just clean the old ones?

Yup. There was a clogged jet in there which fixed the sputter. However, the bog at hard throttle was from sync/fuel air settings. She perked up so well I did an unexpected mini wheelie at a red light.
