Could it be an air leak somewhere around the carbs, may be dirty jets.

I have a similar problem, the bike runs fine till I get near 40-45 mph it then starts running really rough but goes away if I go below that. Jets are clean.
It started suddenly. I had stopped for gas, it started ok but had no power and kept stalling this slowly improved but it ran rough and had no power. I pulled over and it appeared that the left cylinder was not firing well.
I got to work and realized that one of the pod filters had fallen off but I don't know when this happened. I replaced the filter but it still runs like this. I have also cleaned the carbs but they look fine.
What are the symptoms of a failing ignition module?

It overheats, bike shuts down, will not start. After it sits for awhile to "cool down", bike will start and run.....until the module goes completely out. I have had it happen to me.
